BTW, did you use a different version of kustomize? Also we plan to move away to helm chart to generate the installation manifest in future.

The warnings are new in kustomize 5.0.0.

we plan to move away to helm chart to generate the installation manifest in future.

I advise everyone to avoid helm where possible: managing things via kustomize is much easier.
For multiple kubernetes setups I help with we've managed to successfully fully move off helm.
