There are a lot of files changed, it is hard to review your exact changes. Is there a seperate commit with the additions you made onto the generated code?

Sadly, no.
Though, When looking through the code, most code should be between the user code blocks, since these need not be changed when STM32CubeMX generates new code. This should at least be true for the first commit.
